I enstalled MSE and it was fine, now for some reason my antivirus reads "off"; how can I fix this?

I thought MSE took care of things AUTOMATICALLY. I have something going on with my pc. Bottom right icon says high alert but I run safty scan and it decets no threats. I know there is a problem cuz I can't restore to March and other issues so I need a
suggestion, please.
