Issues with files after server upgrade from 2008r2 to 2016

We upgraded a server (2008r2) to (2016 standard). We used robocopy with options /v /e /tee /copyall /zb /r:1 /w:30. Completed a full seed of the data and then kept running the command to copy over the deltas until we were ready for the cutover to the new server. After the cutover, users report that they have more than one copy of files and that files they deleted, while on the old server days back, are now in their folders. I am at a lost to explain. Does any one have any ideas?
