Certificate Authority - Windows 2008 R2 Removal

Does anyone know what is the process for removing an certificate authority from a domain ? First how does one tell if any of the certificates are currently being used, all I am seeing are Basic EFS - which from my understanding only really for disk encryption. If anyone has a good resource or resources to read how to decommission this properly.
