Copy files from Vista in safe mode

I copied files from Vista Premium in Safe Mode to a WD external HD. Files show on HD, however when I copy files from HD to laptop and put in folder everything looks great. When I remove the HD and reboot laptop files are not there. Suggestions !!!!!
