I put my windows c folder onto my external hard drive and now nothing is working can anyone help?

I put my windows c folder onto my external hard drive to free up space to download things and it just duplicated all my files so I deleted everything on my windows c folder and now nothing is working. So how do I get my windows c files that are on my external hard drive back onto my windows c folder. (if you can understand that)
