How to update the version of our custom shell

I am running a custom shell (as if it was a kiosk system), but I need to be able to update the software version remotely (using AWS SSM). I would like it to occur as seamlessly as possible, without the anyone at the remote site aware that an update has just occurred.I cannot install over the top, as it is still running and some libraries are not updated. I cannot uninstall it, because it is the custom shell. I can't stop the process because it will just restart.What is the process for installing a new version of my custom shell?
