Subject Alternate Name Certificate Native Suport

Does Windows Server 2003 R2 Natively support the SAN Certificate Extensions
or do you still need to add the command line enabling those like you do in
Windows Server 2003 CAs?

If you mean adding SANs to requests, yes, you need to enable the flag
