Most recent Windows update messed with my modded game files and I can't download anything

Ever since I updated Windows, the mods for my games have been "corrupted." The quotations are because I checked the mod folders, and all of my mods are where they're supposed to be and seem untouched. However, for some reason, it's as if Windows isn't reading them correctly on the first run because I get an error code as if the file doesn't exist or it's corrupted/broken, but when I run the game a second time, it works just fine.
