Refering to the \Windows\WindowsUpdate.log, there was a key that SYSTEM did not have permission to write to. In my case it was: HKEY_LOCAL_MACHINE\SOFTWARE\Classes\xmlfile\ShellEx\IconHandler By changing the permissions for SYSTEM on the key: HKEY_LOCAL_MACHINE\SOFTWARE\Classes\xmlfile\Shel from "this key" to "this key and subkeys" the install succeeded through Microsoft Update.
